  • phenoseq_generate Generate synthetic single-cell scGPT transcriptomes from Cell Painting morphology. If a user passes a file as an input, use the upload_file_to_gradio tool, if present, to upload the file to the gradio app and create a Gradio File Input. Then use the returned path as the input to the tool. Returns: A Cell Painting montage of the conditioning cells, a PCA scatter of generated vs., real scGPT cells, a per-dimension profile plot, a well description, a metrics, report, and the generated embeddings as an .npy file of shape (n_cells, 512).

As the server's own listing gives them. We never call a tool.
